Organization default prices are managed in Settings. First of all, you can set the work types, fees and mileages available. When you create price lists in Settings, you can define the prices of each in different price lists. There is always one default price list, but you can make for example customer specific price lists.
On the project level, you can always choose to define project-specific prices. Project-specific prices, as well as project-specific invoice settings are always used as defaults when you create a new invoice for that project.
